If Skype automatically loads during booting in Ubuntu 16.04 and that is not the behavior you want, disable Skype auto startup as follows (there are equivalent procedures for other Linux variants):
1. Type in the Unity Dash (unity) "Startup Applications"
2. Click "Startup Applications" to navigate to "Startup Applications Preferences"
3. Find and "untick" Skype for Linux
4. Close
Next time you restart your computer, you will not experience the annoying Skype auto start.
